Evolution in Mendelian Populations.

Background: PLINK 1 is a widely used open-source C/C++ toolset for genome-wide association studies (GWAS) and research in population genetics. However, the steady accumulation of data from imputation and whole-genome sequencing studies has exposed a strong need for faster and scalable implementations of key functions, such as logistic regression, linkage disequilibrium estimation, and genomic distance evaluation. In addition, GWAS and population-genetic data now frequently contain genotype likelihoods, phase information, and/or multiallelic variants, none of which can be represented by PLINK 1’s primary data format. Findings: To address these issues, we are developing a second-generation codebase for PLINK. The first major release from this codebase, PLINK 1.9, introduces extensive use of bit-level parallelism, O √ n -time/constant-space Hardy-Weinberg equilibrium and Fisher’s exact tests, and many other algorithmic improvements. In combination, these changes accelerate most operations by 1-4 orders of magnitude, and allow the program to handle datasets too large to fit in RAM. We have also developed an extension to the data format which adds low-overhead support for genotype likelihoods, phase, multiallelic variants, and reference vs. alternate alleles, which is the basis of our planned second release (PLINK 2.0). Conclusions: The second-generation versions of PLINK will offer dramatic improvements in performance and compatibility. For the first time, users without access to high-end computing resources can perform several essential analyses of the feature-rich and very large genetic datasets coming into use.

Second-generation PLINK: rising to the challenge of larger and richer datasets

A computer is generally considered to be a universal computational device; i.e., it is believed able to simulate any physical computational device with a cost in computation time of at most a polynomial factor: It is not clear whether this is still true when quantum mechanics is taken into consideration. Several researchers, starting with David Deutsch, have developed models for quantum mechanical computers and have investigated their computational properties. This paper gives Las Vegas algorithms for finding discrete logarithms and factoring integers on a quantum computer that take a number of steps which is polynomial in the input size, e.g., the number of digits of the integer to be factored. These two problems are generally considered hard on a classical computer and have been used as the basis of several proposed cryptosystems. We thus give the first examples of quantum cryptanalysis. >

Inequalities: Theory of Majorization and Its Applications

This is the fifth edition of a work (first published in 1938) which has become the standard introduction to the subject. The book has grown out of lectures delivered by the authors at Oxford, Cambridge, Aberdeen, and other universities. It is neither a systematic treatise on the theory of numbers nor a 'popular' book for non-mathematical readers. It contains short accounts of the elements of many different sides of the theory, not usually combined in a single volume; and, although it is written for mathematicians, the range of mathematical knowledge presupposed is not greater than that of an intelligent first-year student. In this edition, the main changes are in the notes at the end of each chapter.
