The most appropriate strategy to be used to create a permutation distribution for tests of individual terms in complex experimental designs is currently unclear. There are often many possibilities, including restricted permutation or permutation of some form of residuals. This paper provides a summary of recent empirical and theoretical results concerning available methods and gives recommendations for their use in univariate and multivariate applications. The focus of the paper is on complex designs in analysis of variance and multiple regression (i.e., linear models). The assumption of exchangeability required for a permutation test is assured by random allocation of treatments to units in experimental work. For observational data, exchangeability is tantamount to the assumption of independent and identically distributed errors under a null hypothesis. For partial regression, the method of permutation of residuals under a reduced model has been shown to provide the best test. For analysis of variance, o...read more

genepop'007: a complete re-implementation of the genepop software for Windows and Linux
TL;DR: This note summarizes developments of the genepop software since its first description in 1995, and in particular those new to version 4.0: an extended input format, several estimators of neighbourhood size under isolation by distance, new estimators and confidence intervals for null allele frequency, and less important extensions to previous options.

Canonical analysis of principal coordinates: a useful method of constrained ordination for ecology
TL;DR: In this paper, the authors proposed the use of principal coordinate analysis (PCO) followed by either a canonical discriminant analysis (CDA) or a canonical correlation analysis (CCorA) to provide a flexible and meaningful constrained ordination of ecological species abundance data.

TL;DR: In this paper, the authors present a study material for the participants of the course named Multivariate Analysis of Ecological Data that we teach at our university for the third year, which provides an easy-to-read supplement for the more exact and detailed publications like the collection of the Dr. Ter Braak' papers and the Canoco for Windows 4.0 manual.

Mass univariate analysis of event-related brain potentials/fields I: a critical tutorial review.
TL;DR: This work reviews the mass univariate analyses as applied to ERP/ERF data and four methods for multiple comparison correction: strong control of the familywise error rate (FWER) via permutation tests, weak control of FWER via cluster-based permutations tests, false discovery rate control, and Control of the generalized FWER.

A new method for non-parametric multivariate analysis of variance
TL;DR: In this article, a non-parametric method for multivariate analysis of variance, based on sums of squared distances, is proposed. But it is not suitable for most ecological multivariate data sets.
