Journal ArticleDOI
Pilon: An Integrated Tool for Comprehensive Microbial Variant Detection and Genome Assembly Improvement
Bruce J. Walker,Thomas Abeel,Terrance Shea,Margaret Priest,Amr Abouelliel,Sharadha Sakthikumar,Christina A. Cuomo,Qiandong Zeng,Jennifer R. Wortman,Sarah Young,Ashlee M. Earl +10 more
TL;DR: Pilon is a fully automated, all-in-one tool for correcting draft assemblies and calling sequence variants of multiple sizes, including very large insertions and deletions, which is being used to improve the assemblies of thousands of new genomes and to identify variants from thousands of clinically relevant bacterial strains.
Journal ArticleDOI
High-quality draft assemblies of mammalian genomes from massively parallel sequence data
Sante Gnerre,Iain MacCallum,Dariusz Przybylski,Filipe J. Ribeiro,Joshua N. Burton,Bruce J. Walker,Ted Sharpe,Giles Hall,Terrance Shea,Sean M. Sykes,Aaron M. Berlin,Daniel Aird,Maura Costello,Riza M. Daza,Louise Williams,Robert Nicol,Andreas Gnirke,Chad Nusbaum,Eric S. Lander,David B. Jaffe +19 more
TL;DR: The development of an algorithm for genome assembly, ALLPATHS-LG, and its application to massively parallel DNA sequence data from the human and mouse genomes, generated on the Illumina platform, have good accuracy, short-range contiguity, long-range connectivity, and coverage of the genome.
Journal ArticleDOI
Genomic epidemiology of the Escherichia coli O104:H4 outbreaks in Europe, 2011
Yonatan H. Grad,Marc Lipsitch,Marc Lipsitch,Michael Feldgarden,Harindra Arachchi,Gustavo C. Cerqueira,Michael Fitzgerald,Paul A. Godfrey,Brian J. Haas,Cheryl I. Murphy,Carsten Russ,Sean M. Sykes,Bruce J. Walker,Jennifer R. Wortman,Sarah Young,Qiandong Zeng,Amr Abouelleil,James Bochicchio,Sara Chauvin,Timothy DeSmet,Sharvari Gujja,Caryn McCowan,Anna Montmayeur,Scott Steelman,Jakob Frimodt-Møller,Andreas Petersen,Carsten Struve,Karen A. Krogfelt,Edouard Bingen,François-Xavier Weill,Eric S. Lander,Chad Nusbaum,Bruce W. Birren,Deborah T. Hung,William P. Hanage +34 more
TL;DR: The striking difference in diversity between the German and French outbreak samples is consistent with several hypotheses, including a bottleneck that purged diversity in the German isolates, variation in mutation rates in the two E. coli outbreak populations, or uneven distribution of Diversity in the seed populations that led to each outbreak.
Journal ArticleDOI
Evolution of Extensively Drug-Resistant Tuberculosis over Four Decades: Whole Genome Sequencing and Dating Analysis of Mycobacterium tuberculosis Isolates from KwaZulu-Natal
Keira A. Cohen,Thomas Abeel,Abigail Manson McGuire,Christopher A. Desjardins,Vanisha Munsamy,Terrance Shea,Bruce J. Walker,Nonkqubela Bantubani,Deepak V. Almeida,Lucia Alvarado,Sinéad B. Chapman,Nomonde R. Mvelase,Eamon Y. Duffy,Michael Fitzgerald,Pamla Govender,Sharvari Gujja,Susanna Hamilton,Clinton Howarth,Jeffrey D. Larimer,Kashmeel Maharaj,Matthew D. Pearson,Margaret Priest,Qiandong Zeng,Nesri Padayatchi,Jacques H. Grosset,Sarah Young,Jennifer R. Wortman,Koleka Mlisana,Max R. O'Donnell,Bruce W. Birren,William R. Bishai,Alexander S. Pym,Ashlee M. Earl +32 more
TL;DR: The first whole genome-based analysis of the emergence of drug resistance among clinical isolates of M. tuberculosis shows that the ancestral precursor of the LAM4 XDR outbreak strain in Tugela Ferry gained mutations to first-line drugs at the beginning of the antibiotic era.
Journal ArticleDOI
Finished bacterial genomes from shotgun sequence data.
Filipe J. Ribeiro,Dariusz Przybylski,Shuangye Yin,Ted Sharpe,Sante Gnerre,Amr Abouelleil,Aaron M. Berlin,Anna Montmayeur,Terrance Shea,Bruce J. Walker,Sarah Young,Carsten Russ,Chad Nusbaum,Iain MacCallum,David B. Jaffe +14 more
TL;DR: By applying a new laboratory design and new assembly algorithm to 16 samples, it is demonstrated that assemblies exceeding finished quality can be obtained from whole-genome shotgun data and automated computation.
