Journal ArticleDOI
The Size of the Human Proteome: The Width and Depth.
Elena A. Ponomarenko,Ekaterina V. Poverennaya,Ekaterina V. Ilgisonis,Mikhail A. Pyatnitskiy,Arthur T. Kopylov,Victor G. Zgoda,Andrey Lisitsa,Alexander I. Archakov +7 more
TL;DR: In this article, meta-analysis of neXtProt knowledge base is proposed for theoretical prediction of the number of different proteoforms that arise from alternative splicing (AS), single amino acid polymorphisms (SAPs), and posttranslational modifications (PTMs).
Journal ArticleDOI
PPLine: An Automated Pipeline for SNP, SAP, and Splice Variant Detection in the Context of Proteogenomics
George S. Krasnov,George S. Krasnov,Alexey A. Dmitriev,Anna V. Kudryavtseva,A. V. Shargunov,Dmitry S. Karpov,Dmitry S. Karpov,L. A. Uroshlev,Natalya Vladimirovna Melnikova,V. M. Blinov,Ekaterina V. Poverennaya,Alexander I. Archakov,Andrey Lisitsa,Elena A. Ponomarenko +13 more
TL;DR: PPLine is developed, a Python-based proteogenomic pipeline providing automated single-amino-acid polymorphism, indel, and alternative-spliced-variants discovery based on raw transcriptome and exome sequence data, single-nucleotide polymorphism (SNP) annotation and filtration, and the prediction of proteotypic peptides.
Journal ArticleDOI
Chromosome 18 Transcriptome Profiling and Targeted Proteome Mapping in Depleted Plasma, Liver Tissue and HepG2 Cells
Victor G. Zgoda,Arthur T. Kopylov,O. V. Tikhonova,Alexander A. Moisa,Nadezhda V. Pyndyk,T E Farafonova,Svetlana E. Novikova,Andrey Lisitsa,Elena A. Ponomarenko,Ekaterina V. Poverennaya,Sergey P. TL;DR: The final goal of the Russian part of the Chromosome-centric Human Proteome Project (C-HPP) was established as the analysis of the chromosome 18 (Chr 18) protein complement in plasma, liver tissue and HepG2 cells with the sensitivity of 10(-18) M.
Journal ArticleDOI
Chromosome 18 transcriptoproteome of liver tissue and HepG2 cells and targeted proteome mapping in depleted plasma: update 2013.
Elena A. Ponomarenko,Arthur T. Kopylov,Andrey Lisitsa,Sergey P. Radko,Y.Y. Kiseleva,L. K. Kurbatov,K.G. Ptitsyn,O. V. Tikhonova,Alexander A. Moisa,Svetlana E. Novikova,Ekaterina V. Gorbachev,Vadim M. Govorun,Alexander I. Archakov +32 more
TL;DR: For liver tissue and HepG2 cells a "transcriptoproteome" was produced that reflects the relationship between transcript and protein copy numbers of the genes on Chr 18, and was uploaded into the "Update_2013" data set of the knowledgebase (www.kb18.ru) and investigated for linear correlations.
Journal ArticleDOI
State of the Art of Chromosome 18-Centric HPP in 2016: Transcriptome and Proteome Profiling of Liver Tissue and HepG2 Cells
Ekaterina V. Poverennaya,Arthur T. Kopylov,Elena A. Ponomarenko,Ekaterina V. Ilgisonis,Victor G. Zgoda,O. V. Tikhonova,Svetlana E. Novikova,T E Farafonova,Y.Y. Kiseleva,Sergey P. Radko,I. V. Tyakht,Alexey Y. Gorbachev,Elena N. Ilina,Vadim M. Govorun,Alexander I. Archakov +24 more
TL;DR: A gene-centric approach was applied for a large-scale study of expression products of a single chromosome and a poor correlation was revealed between corresponding mRNA and protein expression levels.
